After installing running boards

After doing the installation will there be any exposed holes I noticed there is a rubber grommet that you need to remove .
Will the linner be able to attach back ?
Just trying to figure out these things before doing the project so if there's anything else I mean I will have it wanted to be the cleanest install that I'm able to do and not expose any extra parts of the lower end of the vehicle .

I left my covers off. Didn't see the need to go through the hassle of cutting and reinstalling them. I did put all the screws back into the original holes that were leftover.
